I have a flashed console which I connect to live through and I have a untouched console I connect to live through. If my flashed console gets detected and banned would microsoft ban the untouched console aswell?

No they never ban unmodded consoles

No your Unmodded console wont be banned, if you share a gamertag between then, your GAMERTAG may get banned.
