So can someone clue me in as to how the Nintendo DS is playing backed up DS games? How exactly does it work? Is it like the GBA flash cards, where you can just flash a game to a cartridge and play it, or is there more? Can someone tell me about how all this works, and perhaps links to what things such as this passkey and G6 and the likes are so I can get started in the DS homebrew scene?

There are two ways to get NDS roms on your DS: 1: using a Flash Cart (such as the G6) 2: using a media adapter (such as the M3) Flash Carts have non-removable memory and are usually quite expensive. However, they are usually perfectly fitting for the console. Media adapters allow you to store your DS games onto a popular removable storage solution (CF/SD/miniSD) these are cheaper than flash carts and allow for much more storage. Most people usually go for a media adapter, either going for the cheaper supercard, or expensive (though better) M3. To run the games from these flash carts or media adapters you are going to have to tell the DS to run the games form the GBA port, this is done using a Pass device (such as the Passkey2, or the Passcard3) The passkey2 is now pretty much obsolete due to the fact the Passcard3 is just so much better. If you do not want to have to constantly use a Pass device you can install a firmware replacement for your DS called FlashMe, this allows you to run the DS games form the GBA port without having to use a Pass device (though you will need to use a pass device once to install FlashMe). I just did a quick skim over the basics, so if you want me to emphasize any of it let me know what.
So basically everything DS related is run from the GBA port, correct? Now, I have a Flash2Advance Ultra, both a 64Mbits and a 2Gbits size. Can you run DS roms off of these with a Passcard or Passkey of some kind? Or do you actually have to purchase a specific type of cartridge to do it, like a specific brand or type? If not, how do I go about putting DS roms on my flash cart, does the Passcard come with software for that? If I would have to end up buying something extra, is the media adapter and an SD card to best choice? Basically, I would like the best way to be able play at least one GBA game or one NDS game at a time through these carts. Which sites are the best to purchase the things I need for this? As an added question, being that the NDS does not play GBC games at all, is there any way to get GBC games onto a flash cart and be compatible with the DS somehow without using emulators on the carts? Obviously, the GBC one isn't fully functional yet. Any ideas there?
I'm not sure about the Flash2Advance but some carts that were originally for the GBA can be used for DS games, I really do not know much on how they would work though as I do not own one. A media adapter with an SD card and passcard3 is a good combination, as you want be able to play GBA games I recommend you get the M3 as its GBA support is far greater than the supercards. The passcard3 does not come with any software, it is just plug&play, it's the thing in the GBA port that requires software, which is usually a program your install on your computer that allows you to patch the NDS games as you put them on the SD card. And firmware updates for the card. The only way to play GBC games would be with an emulator, which as yousaid, isn't fully functionl yet.
