Have you changed the UMD ISO Mode to M33 Driver? in order to do this:
-Press select on the main psp menue
-Use the D pad to scroll down to UMD ISO Mode
-Use the D pad again to scroll left/right from "normal" to "M33 Driver"
this is a common issue with PSX games. when you upgrade to 3.90 M33 it defaults the UMD ISO Mode to Normal which will not work when trying to run PSX games. it will always default all your settings when Firmware is upgrade for future reference

Metal Gear Solid does not work on 3.90m33-2 :)
You'll have to use "popsloader" to play the game :)
The games works properly on the 3.52 pops :)
See the "Guide on how to use popsloader" in my signature :)
Download the 3.52 firmware and follow the guide :)

Sorry to burst your buble but Metal Gear Solid does work for 3.90m33. I have trouble with disc one also, but disc 2 works fine up to the point where it tells you to insert disc one... I've come to the conclusion that disc one wasn't ripped properly when it was converted to eboot.

@CMX120 and Nourbasil
Have you installed POPSLOADER as exhoc described? also see my guide HERE to create a multi-disk eboot of both MGS disks which will eliminate the need to switch disks etc.
