Can you "replace" an audio channel in DVD_Rebuilder? In other words, can you remove the audio channels from a DVD and replace them with the audio channels from a different DVD?

No.
Rebuilder does not touch the audio at this time.
You can demux your video with PgcDemux and remux with MuxMan.
