This has only happened recently, a week back ago they were playing fine. I downloaded this: http://www.cucusoft.com/youtube-mate.asp

I Think this error happened because I used the "Convert" feature on that program and those files Didn't play. Can someone help me get the right codecs for this. I had already installed the K-Lite codec pack in November and ever since then all mp4 and mkv's have worked until now. So...help?

Yes, DVD's work perfectly on my machine. But not with MPC. with Windows Media Player and VLC. And Also some .AVI files audio have bee stuttering also ever since I downloaded the youtube program.
About the MPEG-2 Encoder, I don't know because I'm not what you'd call "An expert" in this.
And thats all I can tell you so far

Are ffdshow and ac3filter actually installed?
If they are, uninstall them reboot and try Filmerit again.

If they're not installed, use Filmerit to repair the Dshow filters.

And Another thing, x264 codec doesn't work in MPC. Most of the MP4 and MKV files I download are encoded with x264, and I have an x264 coded AVI file which doesn't work in MPC either. So Is it possible that this whole problem is caused by the x264 coding and filters in MPC?

    Are you running Windows?
Just go into add/remove programs and look for ac3filter and
    ffdshow. If it's there uninstall.

Then rerun Filmerit and have it do a repair.

If they are not on Add/remove programs, do I keep them on my machine or do I look for them manually, find them, and uninstall them and then let filmerit repair them?

alternatively fix most of your DirectShow filters and get x264 configured correctly: CCCP
