It depends of your purpose. Just for watching on your monitor or do you want to create a dvd adding subtitles?
In either case you'll get the best result using:
Ifoedit, VobSub,EasyCD&DVD Creator 6 and a subtitle converter (you need *.sub format)
    Convert your *.srt to *.sub
Use CAPITALS for movie name, subtitle name AND extension. > MOVIENAME.AVI and MOVIENAME.SUB - be sure to use exact names.
Install VobSub - use direct configure, and point to the MOVIENAME.SUB.
Open Easy DVD-Creator - drag MOVIENAME.AVI to the introfield and delete all other samples in the introfield as well as in other fields.
Push the burn button, now EasyDVD will convert the avi to appropriate format for burning a dvd or an *.iso AND VobSub serves the subtitles to the converted file.
Burn a DVD - end of story. Result a perfect dvd with subtitles.

mplayerc supports subtitles. you don't have to actually mux it.

if you want to mux it then vobsub.
there is an app called submux. use that.
