So I want to play Metriod Prime 3 but when I put in the disc it wants a system update. Some people have debated whether this is safe to allow or not. I just want to make sure my Wii doesn't break because of this one game. Just some backround info, I have a US wii and it is a US game. Anyways, what is the best way of making sure how to play this game and not break your wii?

nobody has debated whether its safe or not. It was never a debate just a bunch of noobs asking if its safe and many many responses to every question asked that YES IT IS SAFE! I don't know how to be more clear. Please search next time because this has been answered so many times!!!

Ya Kafluke is right! Also, if you just want to be safe and don't know what to do, Update the System manually, by going into the Wii System Settings, and updating it there!
