60GB - 98% backwards compatability for ps2 games (runs with Graphics Synthesizer and Emotion Engine)

80GB - 85% backwards compatability for ps2 games (runs with Graphics Synthesizer and software emulation)

80GB - missing emotion engine, comes with motorstorm and has improved bluetooth hardware. Backwards compatability will improve through firmware updates.

Well theres the obvious difference with the HD size. 40GB version only has a couple of USB ports and lacks the memory card slots. Also the 40GB version will only support PS1 games.
60GB has everything that the 40GB version lacks and has better backwards compatibility support for PS2 games compared to the 80GB PS3 version.
