Can someone explain the difference between these two profiles? I have some .MT2S files that I am converting to .mkv files. Some of them are 4.0 profile and some are 4.1 Does it matter which profile is used or should i convert the 4.0 to 4.1 profile using Tsmuxer?

There are a number of technical variances between the two, some minor, but the most important one is the max video bitrate. High Profile 4.0 allows for 25000 kb/s and HiP 4.1 allows for 62500. While you will never see a Blu-ray disc reach 62500kb/s, level 4.1 is pretty much always used. 25000kb/s is more realistic and can be attained on a regular basis, this is why HiP 4.1 is used.

If 4.0 is used and the bitrate does reach +25000 kb/s I'm assuming you'll start to experience choppy video. I have seen HiP4.0 on numerous re-encodes, these typically fit on a DVD9, or close to it. Keeping 4.0 is safe in these instances.
