I'm looking for a specific type of software which would let me annotate videos, in the sense where i can make comments which would pop up at certain time periods in a video. Something similar to powerpoint presentation, but instead of text popping up in slides, it's popping up while the movie is being played instead.

I was looking for one which doesn't just position your text in 1 area of the video, and works like powerpoint for entries and exit of texts. Thank you for the recommendation, I probably would resort to it if i can't find the one I'm looking for.
You can add a logo using VirtualDub and the Logo 1.7b2 filter (it's just an image you create (up to the the same size of the video fram) with a background colour that will be designated as transparent. Example here at the 12 and 20 second mark. http://www.mediafire.com/?hn3efx9tk2zn63e
