I'm looking for a specific type of software which would let me annotate videos, in the sense where i can make comments which would pop up at certain time periods in a video.

Something similar to powerpoint presentation, but instead of text popping up in slides, it's popping up while the movie is being played instead.

For an AVI file you can use AutoGK to add subtitles.
The subtitles would be the text that you want to add at a specific time.
Create the subs in Notepad and save them as .srt (mysubs.srt)

I was looking for one which doesn't just position your text in 1 area of the video, and works like powerpoint for entries and exit of texts. Thank you for the recommendation, I probably would resort to it if i can't find the one I'm looking for.

You can add a logo using VirtualDub and the Logo 1.7b2 filter (it's just an image you create (up to the the same size of the video fram) with a background colour that will be designated as transparent.
Example here at the 12 and 20 second mark.
