Im using NESTER, SNESX, GBAALPHA, and Projeect 64. I put it in the E drive, made a folder called EMULATORS and put it all in there

First off, you shouldn't of had to make a folder for the emulators. Depending on what dash you are using, there is already a folder for emulators. You may also need to adjust the settings in the dash's ini settings to point it in the right direction of the apps.

first off make an apps folder in E (if u dont already have one) and before u put all the emulators in apps make sure the ini files in each emulator have the right path to the root of ur roms

Well, to correct the above post by Redbagel, you will already have the folders in the E: drive to start with. Do not put the emulators in the application folder. That is why there is a seperate Emulator folder to begin with. As for the ini file, I believe the ini file to edit is located on the c: drive. I cant recall the exact location so just poke around a little. Once I'm done using ftp, i'll check my drive for the exact location.
