I switched my power supply on my sony vaio, and now I am getting an error message "Hardware monitor found an error, please press f1 to continue or f2 to go to setting". I noticed that when I switched out this old power supply, it had a 3 pin wire to the motherboard labeled power fan. This new power supply i have now, doesn't have this wire to connect to the motherboard. Can any help me with this?

Not enough information. Did you press f2 and set the default settings in your BIOS? Did you press f1 and have it boot up? Do you have the ATX12V Power connector connected to the motherboard? Do you have the ATX power connecter connected to the motherboard/

There are many things that can be wrong. You need to be more specific in what you did when you got the message and how you connected the new power supply and what is the brand of the power supply and the wattage.

Agreed not enough info... what mobo do you have?
In either case it doesnt seem to be a major issue to get worked over.... seems like your mobo has a overreactive fan rpm monitor. Could easily be somethin real bad tho.....
