I had a mkv file and used mkv extract to extract the audio, the video and the subtitle files. Then i used virtualdubmod to combine the audio and video files. Now i am left with a video file and a subtitle file how do i put the subtitles onto the avi file?

Depending on the format; AVI-Mux GUI can mux the subs, however there isn't a lot of point. External subs are more compatible.

Perhaps you want to hard encode the subs onto the video? If so then have a look since there are already some threads covering it.
