I normally use M3 Sakura firmware, but one game works better with the updated M3 Real software.. When I install M3 Sakura it gives me the option from the start which software to go with, but updating the M3 Real firmware it doesn't give me that option.

Anyone know what file I need to exclude or what to do to keep the dual boot option available?

You need to find a dual boot version that contains the newest touchpod firmware. If it doesn't give the option to dual boot when you first start it up or hold A while booting then it doesn't contain sakura. The most recent dual boot version is generally available here http://gbatemp.net/index.php?showtopic=89197
