Why is it that all the backs of cases seem the same like where the positions for the monitor/usb ports and such are, and none of the motherboards seem to match up with those? Can i just take that area out of the case or something to make any motherboard fit?

if the connectors on the back end of the motherboard that protruds out the backend of the case is not in the normal layout as your tower than the new motherboard comes with a new back panel that replaces the tower's.
