Try handbreak it works great plus is free, i use to recomend videora but they are packing their freeware with to much adds and performance has gone downhill, they are spending much time in getting more adds and less time improving the software, bellow is the link for handbreak and my handbreak tutorial video. well nothing else will be as simple as handbreak, most software you require to transcode the mkv to avi first before you can transcoded to ipod and most of them are pay for software.
