does anyone know an alternative to a program like this?

why does it encode as a m2v, and a seperate wav file?

There a ton of alternatives. Just truely depends on 1st (Format of your source). 2nd does it need to be changed to another format. Last is manipulation (how did you want to edit it) Clean up and add a little color or have flying DVD menu go by... TMPEnc is just the most effcient and the dollar amount. Just about any other way its $$$$ Adobe Preimere / ULead (Cheaper but, less features and slower encoding) / Try have some HW encode it (instead of soft) and you will really see some speed in processing + Quality. Look for MPEG2 Cards or try www.Plextor.com they can encode STRAIGHT to DIVX! (no middle man). Oh.. and most mid to upper class software\Hardware separate the audio from the video do to the way they are encoded (apples and oranges) Now with 5.1 surround, since things are encoded separately a change in one process does not effect the other. Oh and TMPGenc can merge cut split and or treat the sound w/ the video (or of course, as in 80% of the movie process anyways it can be handled separately.
