I've searched everywhere on the forums and havn't found anything on what to do with files of the second layer. Most rebuilding faqs only cover the first layer or have patching tools made specifically for that game. My question is, what do I do with the files of the second layer? I've followed all the steps for rebuilding games for the first layer, but what about the second layer? Do I just add them on as a continuation of the first layer?

You need to follow a guide specifically for the game you have.. there is no universal way to fit a dvd-9 to a dvd-5 yet.
But in general, if the guide says that you need the files/folders from the second layer too, then use apache2 or apache3 to get the files to disc... with apache 2 you switch the layers and then extract to the same folder as you did with the first layer.

so, when you use cd/dvd gen, and you've already finished putting in the files of the first layer, you just drag the files of the second layer in the same place (in cd/dvd gen) as a continuation of the first layer? (sort of like adding files, right?)

Nope it won't work that way.. as I said before - you have to follow a guide to the particular game you want to rebuild to dvd-5.
