DVDrebuilder is for video files only.
You will get better faster replies if you post
    in the appropriate forums.

ISOBUSTER may be able to read the disc, even if the media,
Is scrathed and damaged. Otherwise you may need to obtain another
    copy of disc 2.
Either way DVD-RB is for encoding dvd video files, It wont
be able to help you on this one.

You will need to make images of the cd-r's you have,
(If they have protections you will need to emulate those,
    during creation of the images.)
I would recommend Alcohol 120% for the images,
    http://www.afterdawn.com/software/video_software/dvd_tools/alcohol120.cfm
And a-ray scanner to determine any protections on the disc.

Once you have the images you can burn them using your normal
    dvd burning software.
When you want to run one of the appliactions,
Simply mount one of the images to a virtual drive.
(Alcohol and/or deamon tools should do the trick.)

    Cheers!
