I bought a few DVDs from best buy, about 10 I think. 2 of those skip, I checked the dvd and there is a cloudy spot on the disc. If I run it through a few times the entire movie plays......ok now on to my question

Is there a way that I can make a copy of this disc, using DVDEncoder or that would fix or remove that bad spot?

If you just bought the DVD's recently, return them to best buy, they will exchange them because they are defective.

Why don't you just download these two freebies and try copying and burning your disc and see if it works, nothing lost.
DVD Decrypter and DVD Shrink that's all you need, give it a go.
